I was wondering how many license-based shmups are out there. I remember Area 88 and those Macross titles by Banpresto.

There were a few Yatterman shmups on SAT/PS1, Gundam shmups across the 16bit/32bit era, and of course the Charlie's Angels shmup Mobile Light Force.

There's also a super nes/famicom Macross game that rocks pretty hard (Scrambled Valkyrie).

Coin-op Macross cab, apparently shown in EastEnders (there was a thread about it here).
GunHed was nominally a tie-in to the Gunhed movie (according to English Wikipedia), but you would be hard-pressed to find any references to the film in game (other than title).
P.S. Why am I not exactly surprised by the reported number of Macross scrolly shooters?

There's a Strike Witches one, and I'm pretty sure there's at least one ancient Star Wars shmup.

Back to the Future NES. It's basically a shmup once you get the bowling ball. Jaws NES too, although it's confined to a single screen.

I recall at least one of the Thunderbirds game has shmup sections.

There is a shmup based on Airwolf for AC and Famicom (not to be confused with the completely different NES Airwolf). The MD/Genesis Super Airwolf (localized as Crossfire without the license) has shmup stages and overhead commando style stages.

Can't forget Akazukin Chacha on the X68000. There's also at least one Crayon Shin-chan game with a shooter level. I think Superman: The Man of Steel on the C64 had some shooter levels as well.
Given that shooters are probably the most license-friendly genre after platformers and sidescrolling beat'em-ups, you're bound to find dozens, if not hundreds.
EDIT: To think that I would forget the Fighbird shooter on the Famicom. And I call myself an anime fan...
Other licensed Famicom shooters include the awful Dirty Pair: Project Eden and Gall Force.

There's apparently two shooters based on Nausicaa and the Valley of the Wind. One for the MSX, and another for one of the PC-Engines.

Thread is a few days old now and no one has mentioned Tekkaman Blade for the SFC yet? For shame, for shame. It's not only one of the best terrible shooters out there, but a superbly awful fighting game, too!

Not licensed but there was another stg where people used to draw a comparison with nausicaa but I can't remember what the hell it is now.

Danny Phantom Urban Jungle for DS is a shmup. "Borrows" the polarity switch from Ikaruga.
Some Batman games, including RoTJ NES, Batman GB, and Batman MD/Genesis have shmup stages.

Speaking of PC Engine, there's a very respectable Masaya-developed Macross 2036 shmup, even if its default difficulty is eazy-peazy and the majority of enemies look like geometric doodles.

Ah, whoops, it was the PC-6001 (I'm assuming this one isn't of the "PC-Engine" line). The PC-Engine 88 game was an adventure game. Konami did a Hi no Tori aka Phoenix STG for the MSX2. Looks quite cool at a glance, but I'm only really aware of it due to their Famicom sidescroller based on the same Tezuka manga (that game is pretty neat too - interesting block building mechanic).

1. You can jump.
2. It has a shop where you can upgrade your shot.
3. It's a autoscrolling labyrinth and it's three screens wide. The stage is looping so you need to find a right way to find a key then find a door and do it again and again until you find a final door with stage boss.

Not entirely a shmup but one of Banpresto's The Great Battle series (IV on PSX I think) has a couple of shmup sections.
