I don't suppose you've heard of a RIV_Launcher.exe by any chance? If it's the game itself then it's pretty irrelevant but at least one member's mentioned it and I'd like to know whether it alleviates any of those issues or not.

I got a virus warning downloading that. Oh well. Probably doesn't work anyway. I have no issues running it besides needing a 4:3 aspect monitor that I can flip. My best guess would be that it has something to do with the "ArcadePC Loader" frontend for the Type X Loader. There is an executable included with that called RIV.exe that is apparently supposed to be used with Raiden IV. I haven't fucked with it yet, however so IDK what it does differently than the original exe, or perhaps even if it's just the modified exe which changes the save dir. I guess from your post you don't have much issues running the game though..
Yep that loader (version 1.4) has a couple false positives depending on what antivirus you use. I believe one comment I saw said Kaspersky had 8 seperate warnings from that package, lol. The exe's are repackaged in a "suspicious" way, like many false positives. Also my above description wasn't accurate. I realized the game runs fine as long as I only use the D-Pad but shortly after pressing shot or bomb button it crashes :/
