Im not really a fan of mouse controlled action games but Konjak's Chalk is quite good http://www.youtube.com/watch?v=MZY7M8g72v4
his site http://www.konjak.org/ Konjak is supposed to be working on an improved sequel, dunno if he'll finish it though as he has a habit of scrapping projects and moving onto new ones

While you're checking out Chalk, be sure to check out Noitu Love 2. That game has amazing mouse controls and plenty of action.
IGMO - Poorly emulated, never beaten.

Stargunner, '96 PC game also published by Apogee. Horizontal shmup, it's pretty awesome IMO.

Gunroar has that Mouse Mode. It controls like a FPS, though.

Gridrunner Revolution (if you count single screen shoot-em-ups as shmups, which I do).

There is Rayhound, which is great. I'm not too hot on shmups that haven't been designed with mouse use in mind (ie it is the only control scheme) - don't see the point when pad/stick/keys are far easier!

Cyclops is related to Rayhound, also using mouse control.

...both of which are related to Warning Forever.

Jet 'n' Guns lets you control your ship with a mouse. I dunno why you would want to though.
Of course, that's just an opinion.
Always seeking netplay fans to play emulated arcade games with.

A year ago I heard about a mouse-controlled game that was basically a huge CAVE mash-up beta thing. The game had featured CAVE assets so he couldn't release it but he wanted to create original material for it at some point.

I recall that Mars Rising allowed that, but its sequel, Deimos Rising, does not.
