While you're checking out Chalk, be sure to check out Noitu Love 2. That game has amazing mouse controls and plenty of action.

Stargunner, '96 PC game also published by Apogee. Horizontal shmup, it's pretty awesome IMO.

Intensity XS is another oldie with mouse controls.

Gunroar has that Mouse Mode. It controls like a FPS, though.

Gridrunner Revolution (if you count single screen shoot-em-ups as shmups, which I do).

There is Rayhound, which is great. I'm not too hot on shmups that haven't been designed with mouse use in mind (ie it is the only control scheme) - don't see the point when pad/stick/keys are far easier!

Cyclops is related to Rayhound, also using mouse control.

Jet 'n' Guns lets you control your ship with a mouse. I dunno why you would want to though.
Of course, that's just an opinion.

A year ago I heard about a mouse-controlled game that was basically a huge CAVE mash-up beta thing. The game had featured CAVE assets so he couldn't release it but he wanted to create original material for it at some point.

I recall that Mars Rising allowed that, but its sequel, Deimos Rising, does not.
