If you're asking which is the best version of the first R-Type: R-Types. Better than mame, with tons of nice options like cockpit positioning, stage select, "wait" option and such. The DX version does have the b/w versions with it, though. The colors look better on a GBC than a GBA, but they simply tiled the colors, which causes some technical problems that aren't in the b/w versions. R-Type SMS has a secret stage you won't find anywhere else.
If your question was, which R-Type game is the best in the whole series... Definitely Delta, but any major installment is worth checking out. R-Type III and Final are good too.
And ST Dragon is right, R-Type II on amiga has much better music than the arcade version.
