Thanks for the answers!

So, for example, the ship shoots to the left and the stage scrolls right-to-left, or the ship shoots down and the stage scrolls down. Gradius V doesn't have this, R-Type III does not have this, etc. I'd be interested in a game like this, just so it can mess with my preconceptions.
Yeah, that's probably why Abadox got me asking this question while the alternate scrolling in games like R-Type III didn't. It feels so strange, even though the gameplay is fundamentally identical to titles with traditional scrolling. If you turned your monitor upside-down you'd get the same experience (though unless you can rewire your brain you'd better remap that controller).

around and persuing the boss backwards for a while, but end up turning
back around again soon after. (does that count?)
Darius II does the same thing for boss fights. Gaiden doesn't, and I'm not sure about the others in the series.

That reminds me, stage 4 of R-Type Delta is set up like that too. The U-shaped third stage of R-Type III mixed it up, with it moving from downward to rightward to upward scrolling.

Thunderforce 2 and 3 I believe.

Sidearms?

Vanguard?

Maybe I didn't understand the way the explanation was told.

I think of this same game.

 Silly me I always associate this game with Sunsoft as a child as they are the ones who publish it on the NES

You all keep talking about stage 3 in R-Type III, when it's actually stage 4 where you scroll right to left, going over a previous area backwards after the miniboss.
Of course, that's just an opinion.

Trying to play Progear flipped horizontally was somewhat weird. Requires a lot more concentration.

http://www.youtube.com/watch?v=_SZNtSfqipg Telling from this YouTube video, Fighting Hawk's second stage has a section that scrolls downward while the plane is facing forward. I haven't heard of Fighting Hawk until recently. KLOV (incorrectly?) lists it as the second in the Hishou Zame/Flying Shark/Shark and Same Same Same/Fire Shark series, though I'm guessing they got it mixed up with Twin Hawk/Daisenpuu. The game does look Toaplan-ish, though.
