Ultra mode runs faster on the PCB as well, so I'd think that particularly in your case you'd want to play the same speed as those Japanese scores you compare yourself to.
Anyway, the difference is so slight (noticeable, but slight) that I feel that I can do the same in both versions (and I did something good on pcb too). Also I suspect (not sure though) that some bits in the very important stage 3 are easier than the PS2 version. Talking about maniac: it's harder on PS2. Original: more or less the same.
Add that stupid practice (it's still a practice mode after all) and autofire hacks, and you have some good reasons to keep on playing the port if you like to play with autohacks (definitely my case).
But I agree, if you're not into it playing the real thing is obviously the best choice
