Outside of Ikaruga, I can't really think of any. Ikaruga gives you the Dot Eater rank if you can clear stages without shooting at all and without using continues.
The Touhou pacifist runs tend to just be on the bosses only from what I've seen.

There's at least one place in RSG that I'm pretty sure is impossible without shooting unless there's a gap in the hitboxes like in Ikaruga's stage 2, and that part lasts long enough that you can't make it through within three lives. To get past it you'd have to relax the definition to be "no kills" rather than "no shooting." It's in stage 4, though, so if you play arcade mode and take the stage 2 route you'll avoid it. The rest might be possible (at least I can't think of anything that's guaranteed impossible, though I'm not sure about the last bit of 3C) but would be ridiculously hard (remember that if you can't shoot you can't absorb the pink bullets, or clear out environmental obstacles or enemies around them) and it'd take forever thanks to all the bosses you'd have to time out. Despite the game's scoring system revolving around not shooting many of the enemies it's not a game well-suited to not shooting at all.

Is a pacifist run necessarily a no-shooting run? The SOTN run that was mention absolutely does things like destroying candles; the real issue was kills. So there's no reason a RSG run couldn't absorb pink bullets, or even use the special attack for invulnerability as long as nothing dies in the process.

Good point; it's probably possible then, though still really hard. There are some places such as the end of 3C where the enemies and the environment take up almost all the available space, making it a really tight squeeze. Granted, Ikaruga has a few such moments too but they don't seem quite as rough to me.
Enemy collisions are often the biggest obstacle to a pacifist clear, so you might want to look at games without them. Some of Psikyo's earlier games, before their timeout patterns got super crazy, may be viable candidates.

Very obscure shmup with a enemy hacking gimmick. Saw a couple mentions of it here but they're back from 2007
It's a very gimmicky game (talking RefleX levels) but has great presentation and some clever boss fights. It's like some long lost SNES shmup. A pretty solid game in a sea of doujin STG. The hacking inputs remind me of Akashicverse though you get no protection or i-frames while inputting so you really need to be quick. It's an easy clear once you get the hand of the mechanics so this is just to show the game.

I'm lazy, sometimes I don't want to figure out stuff myself and just want to get my knowledge straight before starting to practise. so this is perfect - it might even get me to play ikaruga once again.

Hello anyone that comes upon this, I am still alive. I wanted to upload something for filler as I have been busy with a lot of things in life lately and have not been on shmups for a long time now. I've been very focused on work and recently got a raise and award for performance which marks a first for me. I've also come out of an extremely stressful period of time where I didn't feel like playing anything due to being over-encumbered with things to worry about.
One reason I wanted to upload this footage is because it is the final clear I got before my 360 controller bit the dust and marks a move forward to a new era. This comes from one of Assan Chop's weekly challenges on facebook's shmup fans page from months ago which I ended up winning. Another reason is to generate a little buzz for everyone to let them know I am still alive despite my long absence. I will be damned if Asuka & Asuka is my last upload on here. I will be uploading some stuff for Team Grybanser Fox's Zenodyne HD when it comes out next week on Steam so stay tuned for more info on that.
Onto Batsugun however, this clear only took 2 hours for me to get after stage 1 shenanigans and 3 serious credits. It is a really fun game even though I do not know what is different in Normal and Special versions. It is a rather quick shmup with decent challenge for anyone wanting a lower-end clear under their belt. Also, I suck at this and can't milk Jupiter so know there is no top level Batsugun play here, be warned.
