Posting this to see if I can gather any feedback as a last resort. I recently purchased a Mister Pi to get into some Mister FPGA gaming. I own lots of consoles and have a very elaborate RGB setup going. I've modded several RGB televisions last few years, just to give some background.
My AA-1 Chassis, 32V16 which sits in my "main slot" has issues with about 40-50% of the arcade cores in Mister it seems, where it loses sync and you get the scrolling image. My 27S42 seems to be working great with any core that is capable of working on a CRT TV. So, I know the cable should be good, and it was purchased from a trusted seller, Ultimate Mister.
I have two different scart switchers in my signal chain. I spent yesterday, playing with multiple types of routing and testing each switcher independently on each TV. I came to the conclusion that the weird random sync issue is directly isolated to my 32V16.
I did also test turning the closed captioning back on in my service menu, as it was suggested to turn it off as part of the mod on AA-1 chassis. Made no difference.
Tested changing sync from S-video over to composite. No change.
My only other direct variable I can think of between these two sets is that RGB is achieved on the AA-1 by hi-jacking the CCD circuit, while the 27S42 is more of a standard injection into the jungle chip from my understanding.
Just looking for ideas of what could be the reason my TV refuses to play well with my Mister on about 40% of the arcade cores with just my 32V16?
I'm sure it's sync related. Any tips or suggestions are much appreciated. More details below and video showing the issue.

Have you tried toggling the "VSMO" setting in the service menu on the KV-32V16? It's possible that the Mister is outputting at a refresh rate outside of the expected range of the jungle chip in normal mode, so toggling the "VSMO" setting to accept a wider refresh rate range should help in this scenario.
