COIN 2 oddities?

I was testing out controller 2 the other day and noticed the "select" button on my Hori Fighting Stick connected to my HAS supergun wasn't working on Ibara to add a credit for player 2. I switched controller ports and the same controller works fine in the other port. Are there oddities associated with COIN 2 or should it work just as reliably as COIN 1 in every game?
