Within the last few days I have downloaded quite a few free Japanese shmups. I've noticed that only part of the game is translated into English. Why is this?
For example, the main menu and main title screen will be English but once you get to the settings/etc - the real heart of the game - everything is Kanji.
Any thoughts?

Difficult question...the best way to put it is "the same reason that all the world's air traffic controllers and pilots use English."

Not just a shmup thing, usually menus are always in English.
Most Japanese have a rudimentary knowledge of English, so I guess it's just not a big deal.

Yeah, sometimes it's like wading into a pool not knowing what lies at the deep end -- same thing with mucking around with Japanese menu settings & whatnot if you can't read/understand it. Thankfully, there are some shmuppers who provide translations to such doujin STG games so you may properly adjust them to your tastes (ie. -- the Crimson Clover configuration screen comes to mind).
You should've seen the STG doujin scene during the early days of the Win95 OS era, that was quite different indeed. I bought a couple of doujin STG titles at a travelling computer show & sale one time (they'd usual host them at a local Scottish Rite Temple type of deal back in those days). This guy had a booth with a bunch of different STG titles on CD-Roms for sale. I asked him which ones he recommended and he just said that he didn't know much about them. So I just randomly picked two and paid him. One of the doujin STG titles didn't work at all. The second one did finally work after messing around with the Win95 settings to bring up the main title/menu screen. They were mostly just those hand-drawn sprite based STG titles to play around with.
