First things first: I suggest that you'll use a different site to upload your pics (i.e. tinypic.com). Secondly, you should save those screenshots as png or gif, jpeg just butchers the quality. And it wouldn't really hurt if you told what this game is actually about.
But what I can tell from the pics? Well, the graphics have really hasty feel to them. Enemies and backgrounds look bland. Also, why HUD is so near the center of the screen?

The biggest question that I have - are those green guys from the 2nd screenshot the options?

No no, I didn't say that they are bad. I just meant that they should be a bit more polished. For example, for them to look more PC Engine'ish, I'd advise increasing the pixel size for sprites and recoloring them in more contrast way (add more red, for example)

Trolling and sarcastic comments aside, I can clearly see you have a lot of enthusiasm for making your own shmup. It's true that the sprites don't look too high-quality, but you just need some practice. For example, you could make such things as the ship and shurikens to look more symmetric, and the idea about a lower resolution and more contrast in the colors was also good.
Keep it up, man. Me and Ebbo looking forward to your game(s).

Anyway, I'm still trying to figure what type of weapons the first boss should use...I'm open to suggestion.
Most PC Engine bosses rely on physical attacks more than projectiles (ex. Spriggan). Then subsequent bosses can be made less punching and more shooting

Uh huh, and also there's a sequel to it, made by Cave. It's the only game that was included in MAME support list right after the release, and with it Cave once again revolutionized the genre by creating a new following - 'SHIT HELL'. I hope that the next Touhou will be following it...
