So I ended up with "Security Tool" on my PC somehow ( I would know better than to manually download an unknown program). So I restarted my PC in safe mode and used system restore. When It had finished the restoration I noticed "Security Tool" was gone and a search of my computer lead me to find no traces of it. After that I ran spy doctor and cleared all viruses it found.
So is there anything else I should do and is it likely that "system restore" would of gotten rid or the program and it's effects?

My father runs into similar problems. Whenever one of those fake antivirus programs pops up, I reboot in safe mode then run Malwarebyte's Anti-Malware, Combofix (good stuff here), then Hijackthis to confirm. I never mess around with System Restore.

Probably it's gone all right. Try the programs Damocles described above in safe mode. It never hurts to double-check.

To prevent getting owned in the future, follow these steps:
Never use IE unless absolutely nessecary
Install Firefox with Adblock Plus, Noscript and Flashblock
Install Microsoft Security Essentials, it's free and works well enough (http://www.microsoft.com/Security_Essentials/)
Install Spyboy S&D and run it's Immunize function, can't hurt to scan with it as well (http://www.safer-networking.org/en/home/index.html)
Install Malwarebyes Antimalware and scan with it (http://www.malwarebytes.org/mbam.php)
Also don't run Combofix unless it's a last resort, it can mess up and leave your system in an unuseable state unless you really know what you're doing

. Just after I posted this I did download "malwarebytes" and I managed to get rid of one or two infections.
