I think DFK is supposed to be around a time travel incident that causes DOJ or the original DDP (not sure which), so I think it's part of the main plot. I was the one who edited the various Wikipedia pages with the backstory for the games, so if you want the full plot, you may just read them. Actually, and irony aside, CAVE's shooters can have some of the most complex plots, not to mention extremely depressing (take ESP Ra.De., where the police force is after you thanks to Garra's Z-Wave scanner pointing a big flashing arrow at you).

What it says on the tin. A training exercise, apparently against robotic "dummies". Second loop, you get to know the entire training involves heavy dehumanization to create the perfect soldier, and for that the enemy is in fact your own brothers in arms.
DoDonPachi
Colonel Longhena takes control, and goes rather nuts with his idea that mankind is an abomination to be wiped. Part of the DonPachi squadron steals ships and war machines and disappears, only to reappear when the Colonel is about to set in motion his genocidal plan. You blindly go around shooting down things, then enters Hibachi You have a change of heart and blow Longhena up. The end (and the planet in ruins)

This is actually the most complex plot. Basically, mankind rebuilds (in centuries), starts building off-planet colonies and all is well... if not for the Element Dolls being created and used for labor and "adult gymnastics". However, a series of fascist states start to arise, leading up to the attack on Lunapolis. DonPachi is called in in a rush, with (as usual) only the main dropship being able to mobilize. Turns out that a) the war machines had been reverse engineered from what remained of Longhena's army and b) the Dolls are none other than humans turned into cyborgs. Shotia malfunctions and dies remembering her past times as a human being, Leinyan is deactivated and dissected for research, EXY tries to shut down the enemy network by directly interfacing into it. And that is her undoing.

EXY is overwhelmed by the massive stream of data and uncovers the truth about both the massacre in DDP and the assault on Lunapolis. She kills her human pilot and disappears, evolving into a sentient computer virus. She infects the DonPachi mainframe and starts sendng materials, data and warships to 2008 and starts an attack on Earth to avoid the creation of the DonPachi corps. Dropships are sent to intercept but are shot down one by one, until only yours remains. Problem: as you fight EXY, Longhena (who for some absurd reason is still alive, or perhaps escaped incrimination, or perhaps is just a descendant or clone or something, don't ask) gets the clue and uses the chaos to send in HIS own troops AND his warmachine (Golden Disaster and Hibachi) to finish the job - and the human race. You challenge him, blow Hibachi up (and he was the pilot, so feel goodnext time you 2-ALL the game) and jump back to the future thinking you solved the problem.
No luck pal: actually, the mass slaughter was the reason, unexplained in the first game, for the DonPachi's creation, and Longhena is now a general in control of the Element Dolls as well as the DonPachi Corps.
Nice job, we're all screwed.
