I just want a list, because I 1cc'd mushi and futari (iOS versions,) and I know they may be different than the 360 versions (which I also have,) but can't fight them.
So how can I get the TLB in most games? I remember when I had mushi on PS2, I almost always fought the TLB, but I don't remember what I did.

This is a really broad question and applies differently to pretty much every single game, so I refuse to go posting a giant TLB list for every game. You're best consulting the strategy section for each game. For instance, some games loop only under specific conditions, but once you're on the loop you'll get the TLB no matter how many credits (DFK), some games just need a 1CC (Solid State Survivor), or need you to beat the loop but have no actual requirements for entering the loop or meeting the TLB who just shows up at the end of loop 2 (Donpachi).
Mushi 1 & 2 only have TLBs in their highest difficulty, Ultra/God. Not sure if a 1CC is needed or if they'll show even if you used several credits. In Futari BL's case, God Mode's TLB, Spiritual Larsa, only shows if you no-miss the entire game.
Their Arrange modes are a bit different - Mushi Arrange and Futari Arrange (in Ultra at least, not sure about Original/Maniac) always have a TLB form show up after the standard final boss.

To fight the true last boss in most shmup games, just survive to the end. Relatively few commercial shooters have secret final bosses with esoteric requirements, and a large chunk of those that do are by Cave.
Some non-Cave ones that come to mind are...
* Giga Wing: make it past stage 6 on one credit.
* RayCrisis: reach Dis-Human (by clearing the stages and not maxing Encroachment, I think) and destroy it within five credits.

Thanks. I've never played the arcade version of mushi 1, but I don't even have ultra mode (MAME,) how can I unlock that? I just want to fight her, I can actually get to her I just don't know how to do it in the arcade version...

And what are the requirments to unlock the 3rd fightercraft in the Taito G-Card version of Ray Crisis? Just like in Giga Wing, the final bosses in Homura and Strike Witches are only fought if you get to the end of the game on one credit.

I've only had the pleasure of playing the home port, but the Japanese Wikipedia makes it sound like unlocking the third Wave Rider in the G-NET version is done on a per-player basis by defeating the true last boss. Additionally, the guide on GameFAQs say that to fight the TLB on the G-NET, the player needs to reach Dis-Human with Encroachment below 20%. Thanks for the 411 with the G-Net version of RC, Mortificator. It looks like it'll require some serious skills to play it just to unlock the 3rd Wave Rider indeed. Damn, thought that there was a hidden code input to unlock it.
