I can think of three which have an endboss vaguely resembling a baby (R-Type, Blazing Star, Io), four if TFVI qualifies.

Also, HR Giger was a major influence to shmup designs, Sexuality is a huge part of his art, and if it's not obvious in the painting itself, he always found a way to hide male and female genitalia somehow.
