This should be mostly correct; let me know if something's off.
Auto uses one button (shot + missile). You automatically power up and can't activate the currently highlighted power if the game doesn't think it's a good choice (e.g., you can't get five speed ups or use Koitsu's K-Laser). After dying, you revive on the spot and get a few bells. No roulette items.
Semiauto adds a power up button. While you power up automatically, you also have the option of activating the currently highlighted power. Checkpoints yes, roulette items no.
Manual has three buttons (shot, missile, powerup). This is the only mode with a dedicated missile button. Since missile activates a blue or red bell power, you have to pick Manual if you want to save these indefinitely. You have full command over upgrade selection and order but there's a danger of accidentally scrolling from ? to Speed Up. Checkpoints and roulette items.
I know that Auto has gentler rank in Sexy Parodius, but I'm not sure if this is true in Goku.
Most players should probably go with Auto. Manual is worth looking into if you plan to beat several stages without dying (stored red bells can help you survive problematic areas at max rank) or checkpoint milk the Special Stage
