Chinatown Fair is closed, but the manager opened his own place in Sunset park called Next Level. Right now they have 8 machines; 7 of which are fighters. No shmups right now and I wouldn't expect any in the immediate future.
VideoGamesNewYork on 202 East 6th street sells a lot of cool stuff like Semitsu parts. Good place for window shopping; just don't expect to find any killer deals.
8 Bit And Up Video Games is another place along St.Marks that sells a lot of used/retro stuff and regularly hosts tournaments. Never been been to em so I can't say much.
The Nintendo World Store is pretty much what you would expect. Lots of demo stations; lots of Nintendo merchandise. Nothing to write home about but neat to visit at least once.
We have a pretty active chip scene over here if you're into that. There's a show on the 30th.

On the indie front, theres Babycastles. Art collective that hosts occasional events with a few makeshift arcade machines running indie games.
