The original Castlevania, Haunted Castle, Dracula's Curse, and the X68000 game. The second loop of the U.S. version of Dracula's Curse is rock hard.

The Japanese arcade versions of Tiger Road and Super Contra both have a second loop. Not sure how much harder they get, as I'm only familiar with the non-looping US versions.
Castlevania X68000 keeps getting harder until loop 6.
You take more damage in each loop of Castlevania: The Adventure. At some point (loop 5?), a single hit will kill you.
Super Mario Land. Friggin' Dragonzamazu is now guarded by two Tamaos.

Super Contra's second loops is especially hard. I got to 2-2 once. The added range on the enemies bullets made it quite difficult. I think there's a 2nd loop video somewhere on Nico Nico.

Thexder (PC-88, 1985) does. 2nd loop is actually easier, as you have your max energy from the 1st.
Jump Bug (arcade, 1981) does too - am pretty sure it just bumps up the difficulty level, but I'm not sure.
Dragon Buster (arcade, 1984) does, I am pretty sure, but maybe the loop isn't from the first round?

knew there were more
metroid on nes doesn't really loop but you get to keep all your weapons minus energy tank and missiles packs when you start again(to see special end).

I think some versions of Sunset Riders loop infinitely. Super Castlevania IV has a pretty milquetoast second loop. They sprinkled in a few more skeletons, bats, and immobile plant things.
