What do you use or prefer for the controller on a PC?
Do you prefer keyboard or gamepad or mouse? I prefer and use gamepad whenever its possible.

Digital. Gamepad/keyboard. I assume this is regarding shmups though, and not FPS games.

I have a "playstation type" controller I use on my pc when playing Warning Forever.

FightStick Tournament Edition modded with Seimitsu LS-32-01 and XBCD drivers (to do away with the POV hat issue completely, as well as to make button assignments less annoying). I wrote some crap on it in silver sharpie (such as "Shmups > Fighters", "Seimitsu FTW!", and "Stick > Pad >>>>>>> Keyboard") but it faded out, and put a DJMAX Technika 2 sticker over the SFIV logo (as a "take that" to people who think that since I have a SFIV stick that I must play fighters).
If I'm on the go, I always carry a Japanese Saturn pad in my backpack. It's not the same as an FSTE, but I'd much rather use that than a keyboard.

I have a 360 Street Fighter TE 2nd Round stick I am using now. Once I got it working it is awesome.

Im using a logitech dualshock ps2 clone pad (analog stick since the d pad is so bloody useless, like most pc pads are) I really should buy another saturn usb pad tbh

I use a Saturn PS2 pad with a logitech PS3 converter. Works great.

I use one of those too. It's just as responsive as a PC controller and pretty much the same to map for your various games. I got my top scores in Sonson Vulgus and Exed Eyes all with dual shock 2's. Madcatz TE-S stick with the stock JLF swapped out in favor of an LS-32.

A PlayStation controller-to-PC adapter I own works a treat (I can hook up both my DualShocks 2 at once and it supports vibrations). It's branded Warez, but I guess you can find this PCB in various devices of this kind. I've got also a couple of cheap USB joypads, but usually play shmups with a DualShock 2. That being said, I can have a blast playing with a keyboard too. Why would anyone hook up a joypad to play a shmup with an analogue stick is beyond me (although the keyboard I use is a Logitech with fairly soft keys, so maybe I'm spoiled). Analogue thumbstick is the least appropriate device for this sort of games if you ask me.
Don't expect every arcade stick to work flawlessly with otherwise fine adapter, though. Reportedly what's good for joypads can cause problems with sticks for whatever reason.
By the way, I played through Cave Story and emulated Super Metroid with a DualShock 2. It's certainly one of the finest controllers for platformers making use of multiple buttons (if you played Contra: Shattered Soldier with one, you already know that). I have big hands, mind you, and for my money Sony pads could be bigger, but it's never a deal-breaker.

PS2 type pad is perfect for me(except N64 emulated games).

Keyboard is best. Controllers are uncomfortable if you want to have more than one button handy. I made the tragic mistake of buying a wireless kb recently and it's terrible - doesn't register more than four inputs at a time. Blech.

I use a Logitech Rumble Pad. No way i'd use a keyboard.

when playing the mameshooters i use only the finest 4000dpi mouses. It makes me collecting Mans in Dangun with expressive speed!

Still, for me and PC games (by which I mean pirated console and arcade games) I accept nothing but the Sega Saturn pad. Anything less would be uncivilized.

I use a keyboard, but only because I'm forced to. I'm actually very proficient with it (I'll beat anyone in Guilty Gear). However, one of these days I'll get myself a wireless Bluetooth adapter (so I can use my Classic controller) or a USB/Gamecube adapter. That would be heaven.
Of course, that's just an opinion.

Most of the time arcadestick, 'cause the 360-pad isn't precise enough (i.e. its impossible to move in a straight line, without describing a zigzag-pattern). But it seems that I play more fluid and react faster when using the gamepad.

SFIV TE stick for me as well. It's a thing of beauty. On rare occasions when it isn't available i go for the keyboard.

TE for me too. by far the most ideal solution.
Used the xb360 wired controller for a while for its better than the keyboard.
Before that I had a selfbuild but hadn't discovered sanwa/seimitsu then.
