Adapters for controllers via USB, do they count as a joystick input?

Yes, they do. That's the reason, in fact, why I'm going through the trouble to recompile a kernel for Linux so I can use my converters. 
As long as the input is read by the OS, you should be able to simply map your controller as you would the keyboard. At least, that's how I remember it back when I was using Windows.
