Anything and everything by Hyakutaro Tsukumo (Technosoft, Factory Noise & AG). He's my favorite composer and arranger.
Shinji Hosoe and Yasuhisa "Yack" Watanabe (G. Rev) come in 2nd.
Hisayoshi Ogura (Zuntata) is 3rd.
Hitoshi Sakimoto, Yuki Yoshino, Misako Tago and MR2151 are all really good too.

I think Biohazard Battle (Crying in Japan) for the Genesis has really cool music that adds a ton of ambiance to the game. The 3rd level music is especially appropriate.

Chaos Field and Samidare have soundtracks that kept me playing until stupid-difficult stages.
When the dodging analogy held between manic shmups and the Burnout series, I liked playing Garegga's soundtrack in the car.

Any thread about shmup music that doesn't place Jets'n'Guns, Apidya, and Battle Squadron (original version, not Mega Drive) on top of everything else automatically fails.
I also like the sad song that's playing during the levels of Blood Money. (The title music ain't bad either.) Shame the game is pretty much pants.

I think that the arrange soundtrack for Triggerheart Exelica is prime shmup music. The third stage is especially great music wise. One of the few shmups that I would rather have the sound on than a record.

R-Type Final's level 5 (I think) "Dimension Warp" is epic to look at and to the ears.

i likes the boss music in ketsui. and i love anything by mintjam, they do amazing covers. especially the mushi soundtrack.
but i've always loved sega style music, and zero wing would have to be up there.

Darius Gaiden for me goddamn amazing soundtrack, Gradius V i like as well, Psyvariar 2, DDP DOJ and Battle Garegga is awesome too. To be honest I like most of the soundtracks oh and Ikaruga is pretty awesome as well.

There's a game called Starship Rendezvous, which may or may not be a shmup (having a hard time finding any info on it), that has a great ending theme on its NEC PC version with YM2608. Apparently this game was the first that the composer for Radiant Silvergun worked on.

Especially levels three and five. I almost lost my cool in level five when the small ships come in from the sides and rain down a cascade of twinkly bullets and the music goes all twinkly as well.

Battle Squadron, Thunderforce IV, Under Defeat arrange bgm or anything else by Shinji Hosoe, Lords of Thunder, Darius Gaiden (and Metal Black is impressive too), Iridion II, and Omega Five is probably worth mentioning- some groovy stuff there. I also like Nexzr's score but I don't know that I'd consider it one of the best.. but it does make good commuting music!

In PSYVARIAR 2 there is this track for stage 4 & 5 bosses(don't remember if its used on other bosses as well), I LOVE it!
RAYFORCE has one of my favorite soundtracks as well.
