The general rule is to kill anything on screen before it returns the favor, but every once in a while shooters let you attack non-hostile characters. A few examples:
Especially in stage one where you get lots of points by systematically wrecking a subway, cars, burn out a shack before smashing it with a billboard, blow out window panes and set dollar bills on fire.
Really, you´ve gotta love this game just for that.

And the cop cars at the end of stage 1 give a better bonus if you let the tank-think run them over...
3rd Stage of R-Type Final with the giant flying battleship- you get to destroy the skyscrapers lining the roads and watch debris crash down onto the street below.
I still want someone to make a new car shooter where enemy patterns are interupted by occasional pedestrian crossways and the only way to keep your chain going is to MOW THEM ALL DOWN. Somebody please make.

They are corrupt pigs. The guys in Batrider are taking the justice into their own hands.
A lot of shmups have buildings to destroy. I don't think they qualify as "bystanders", otherwise we should start mentioning things like the lightstands in Mushi2 and things like those.
Doesn't count, as it's collateral damage and not bystanders: You can destroy some trees in certain levels of old Capcom games. Ones that come to mind are level 3 of U.N. Squadron and level 4 (?) of Varth. There are also certain trees in Mercs that you can shoot.
Definitely doesn't count as it's not a shmup OR bystanders, but it's funny to see: In Knights of the Round, you can cut at the treasure dropped from barrels and boxes to have it split into multiple piles. You can actually get slightly more points this way.
