ports that are better than the arcade originals

I feel the exact same. Why the fuck they would make the game in a way where it can't be properly adapted is beyond me, but they did.not being able to adapt a TV setup to a TV game is pretty weird.
As for not caring about video quality, surely it is the norm to want to have a display w/ the sharpest possible picture and least signal loss. If not, there would be no HD.

I've put about a ton of hours in Mars Matrix and I haven't noticed the horrible flickering (definitely isn't during the stage action). If anything, the arcade version (in MAME) seems to choke a bit when a huge clump of gold cubes is generated. Maybe a MAME issue, but Giga Wing is also noticeably smoother/faster.
RF -> s-video is a huge leap. RF is blurry to a point where bullets might be tougher to dodge accurately, or numbers read. I do like nice graphics, but that's what really counts. S-video isn't even necessary, my best score was with composite and I didn't even cry tears of blood afterwards.

I think some people are more bothered by these graphical issues than others. Since it's being discussed - I'll take Mars Matrix, for example:
Playing this on Dreamcast with it's default display settings really does distract me from the game. I wouldn't call the graphics flickery as such, but the whole screen is clearly being resampled to an odd size, the result being that the scrolling isn't as smooth as it originally should be, since we're losing or gaining (interpolated) lines as the image is being resampled. There is a way to fix this issue by resizing the screen to a specific value in the settings menu (I remember this being mentioned in another thread here somewhere). This is essential for me to properly enjoy the game, otherwise the resampling just bothers me too much - I simply can't take graphical glitches like that. Why the developers would mess up the defaults is really beyond me.
Beyond this, the game is obviously being filtered as well. The filtering still bothers me somewhat, and I'd obviously rather see the game running in its native resolution if it were at all possible. But I can live with this one, since at least the image is stable.

Getting back to the thread topic, for me the perfect example of a game that improves on the original would be something like Battle Garegga on Saturn; Since it's running in proper lo-res and is an excellent port of the original in its own right. But then, it also has the extra unlockable ships available in the menu options and is further customizable in many different ways that the original isn't.
The arrange modes of games like Mars Matrix, RayStorm, Border Down and so forth are another excellent way to enhance home ports, as are the Saturn modes of Radiant Silvergun and Hyper Duel.
