Similar bosses to R-Type's Mothership
I've got R-Type Delta and Thunder Force III, but I can't think of any others off the top of my head.

Moai Mothership, in Parodius series;
Big motherships, in all the following R-Type games;
Similar huge starships are also seen in Thunderforce V (right after you get the Vambrace) and in Salamander 2.
I'm sure there many are more of them; besides, the whole "huge battleship" thing is a bit vague. It could be argued that Uridium takes always place against such monsters of vessels.
EDIT: oh, right, there are battleships also in Steel Empire.

Stage 2 of Irem's own X Multiply is a huge battleship fight, with a more demonic motif.
There's Stage 4 of Thunder Cross, too, which is essentially the boss itself.
And damn, how did I forget Stage 4 of RayStorm? A whole armada of the things capped off by an absolute monster of a battleship.

There's also one in Crying/Bio Hazard Battle. I can't find a screenshot.

Ah. Considering Metal Black is my current av, I should mention its fourth boss as well. Kind of titchy by "huge battleship" standards, but how many of those try to kill you with a hail of loosened bolts?

Aww - you all forgot Queen Fossil, and the walking boss in stage 3 (again) in R-Type Delta.
