It's been a long time since I played Sagaia on Genesis and wasn't a huge fan of it (from what I remember) but I picked up Super Darius 2 for the PCE SCD and am having a blast. I know the PCE has a (excellent) remixed soundtrack and some new bosses, but is there any other differences?
I recall Diehard Gamefan giving the PCE version medicore scores and saying it was a poor port of the Genesis version and am a bit confused. *-neo

Sagaia/Darius II on the MD is optimized for single screen play and has enemy patterns that are much more faithful to the original arcade PCB than Super Darius II. Definitely the best conversion of the original prior to the Saturn version.
Super Darius II has a rockin' remixed soundtrack courtesy of T's Music and is definitely easier. This could be why it is more fun. The Silver Hawk is a big target in Super though. Taito did the MD game I believe, and I am positive that NEC Avenue was responsible for the PCE game. Its predecessor Super Darius was a much better game.
I personally like the MD version better than the PCE. Somewhat ironically, the most off-putting part about Super Darius II for me is actually the remixed music. Loses that weird, uneasy Zuntata vibe that the Darius series is known for.
