Retruning "Epic" enemies.
I was browsing the Pink Sweets pages and observed how Scramble Egg appears in every stage-only with a different "body". Upon seeing that, I thought, "Where have I seen this concept before?" Then I remember some like:
-the black fighter in 19XX
-Giga Wing's Stranger
-Mahou Daisakusen's Bashinet
I know there are more, but can't remember them off the top of my head. List 'em if you know 'em!

Hmm...
J. Yamada appears in some form or another during every stage of Game Tengoku, if that counts...even longer shot, but there are the villianous trios from the Gunbird games, who keep coming back...
The most obvious example, methinks, might be the various Big Cores that appear in the Gradius games...or that green bugger from Warning Forever, if doujins count.

Seseri in Espgaluda, in stage 1 and 5-1.
That giant robot thing in Shienryu in stage 3 that reappears as the final boss, but then gets instantly vaporized by the true final boss. ^^
The giant robot in Soldier Blade that makes appearances throughout the game.
The 3 evil ninjas in Sengoku Blade.
Gradius bosses reappear all the time between the games.

ESPGaluda II is the epitome of returning bosses.

Tsubame (stage 1 boss, makes up half of final boss)
Madara (stag 2 midboss, stage 4 boss)
Janome (stage 3 boss, makes up half of final boss)
Seseri (stage 5 boss -- stage 1 and 5-1 boss in ESPGaluda)
Stage 1 & 4 midbosses both appear as midbosses in stage 6

Salamander's Tetran appears as a proper boss in several subsequent Gradius games. It hasn't undergone any significant changes over the years, but it's like bumping into an old mate every time you fight it... though I don't usually assault my chums with C. Lasers, you'll understand.
R-Type's Dobkeratops and Gomander are similarly recurring, as are a lot of Darius bosses...
I'm a bit tired; maybe I'll remember something more interesting (and something from a vert) after a good sleep.

Some Darius bosses reappear in Darius II as mid-bosses. Some Darius Gaiden bosses return from other titles in the series (i.e. Fatty Glutton, King Fossil).
In Thunder Force IV your first run-in with Stage 5's mothership will be on Strite, where it drops off Gargoyle Diver. GD will attack for a brief time from inside the mothership. Once you've been through stage 5 and destroyed the mothership, there's a giant mecha that comes out to trash your squadron- he doesn't attack you, but you'll meet up with him later.

In fact, Batrider has a lot of cameo bosses - Bashinet, Bashinet-R, Bashinet Mk2, Black Heart, Black Heart Mk2, Glow Squid, Gob-Robo, Tsumujimaru, Hayatemaru...
There are variants of Raizing bosses too:
- the first stage boss is a remodeled Soukyugurentai stage3 dragon tank, for example
- Bakraid and Ibara share the "extending arms" boss
- Doesn't Meidi's ship in Ibara look like Nose Lavagghin in Garegga a bit?
- Nose Lavagghin and Mad Ball make two appearances in Garegga
- The Black Heart variant in Souky also appears twice, once as a first stage boss, the other as a more angry final boss
- Nose Lavagghin and Glow Squid variants appear in Bakraid, as Gigamanta
- Garegga's Glow Squid's first form is plagiarised by Bakraid's Advanced Course final boss, Vampire
- In Great Mahou Daisakusen, the stage2 midboss reappears twice in stage5 before forming Infernon
- Gob-Robo appears twice in Great Mahou, as does Busturtle
- Great Mahou also has a ninja, based off of a combination of Tsumuji and Hayate
- Mahou Daisakusen's first stage midboss reappears in a later stage and attaches bits of bosses previously destroyed to utilise their attack patterns
In fact, I believe the only Raizing game to not feature a returning boss or boss variant is Brave Blade.
Raizing liked to recycle ideas for stages too. Sky High and the Cloud stage platforms being two. ^_-
As for other games, Gradius, Parodius, Darius and R-Type are series that like to take from past games and recycle.

In Raiden II, every boss you blow up has a little red crystal pop out them, making me believe that it's the game guy controlling the bosses.
