The Neo Geo AES systems are known to have wonky sync signals. I had a similar issue with RGB capture and also displaying on a BVM-1911. You can try using a sync cleaner or try enabling the hidden VCR mode in the maintenance menu.

Try using the different comb filters that are available for composite input. The options are in one of the onscreen menus.
You'll be surprised how good it can make a composite signal look. It won't be RGB, but it is very impressive for what it is.
