Round 2: G-Sync & RetroArch
Okay, so after getting some help from bulbousbeard I've successfully gotten G-Sync working with standalone MAME. After using Toadking's Cfg file as a reference, I've gotten it to almost work with RA, but there's one problem- There's still some slight hitching. Oddly enough, when I play a 50hz PAL game, it appears to be buttery smooth, but standard 60hz NTSC games still gives me some slight hitching. I've only tested out the Nestopia & Higan balanced cores so far.

For some reason I ignored your username and your description of the cores you used when I first read this thread, so I went ahead and tested a Mednafen core (PlayStation isn't really ideal for testing hitches due to all that poly popping...)
I didn't notice anything straight away, and the settings are almost identical to when I had it set up for my previous, non-G-SYNC setup.
But here's something to look at:
Go to the Video options, check that V-SYNC is off.
My guess is that the cores might be expecting a specific framerate, while the display isn't offering that. Additionally, and perhaps more relevantly, beat frequencies might be appearing as 60Hz combines with the given emulator framerate to create these noticeable hitches - running at a higher framerate should help this. This is, roughly, what seemed to be at fault in an endless runner I got on the Windows Store - Jetpack Joyride. At 59Hz there were noticeable stutters in the background animation, but at 120Hz it appeared smooth. I suspect it would have been smooth at 60Hz, but throwing more frames into the mix seems to be improving that game's real framerate - unlike an emulator, of course.
I can't guarantee the following idea is relevant, helpful, or even a good idea, so turn off "save configuration" if you test this: I used "framerate estimation" to bump the framerate up from 59.8Hz to roughly what my desktop was running at (120Hz and a fraction). If push comes to shove, you might want to set the framerate manually to the PAL and NTSC framerates for those prospective games. I'll have to read about to see if anybody else has tackled this. It could just be that the cores don't take well to running at odd framerates - that said the little bit of Rage Racer and Medievil 2 (sheesh) I had at hand didn't seem off.

I think I tried every setting combination and RetroArch just does not get along with RetroArch. Use different emulators, and use the grid scroll test from the 240p suite to verifiy G-Sync is working in those emulators.

Try actually getting in touch with the developers of RA on their site/forums etc. See if they can help

I did, and I got barely anywhere. ToadKing is the only dev on board who has G-Sync, and I don't think he's really involved with RA anymore. He hasn't responded to my recent tweets on his Twitter yet.
