Aside from the game I plan to make some day being my dream game, I think what qualifies the most is a Mother series remake. Perhaps if I gave it more thought I might come up with something else, but right now I'd say that would be the coolest.

I think the difficulty would be figuring out a way to change Mars Matrix without actually making it worse. Maybe get whoever did the Rayforce pixel art to do sprites and backgrounds, and a sweet FM soundtrack composed by Toshiharu Yamanishi, Tomomi Otani, and Hyakutaro Tsukumo. Also more Cho Ren Sha sized bullets (though that might conflict a bit with the reflect mechanic)
Something that I've actually always wanted would be a game that has the battle system of Grandia II, but with actual difficulty. Perhaps even get rid of levelling entirely to prevent overlevelling without reducing the number of battles you could fight. Probably also heavily limit the skills and upgrades available (though not removing them entirely), so that there's nothing OP.
Also have really liked all of MX7's ideas, for sure.

You're sure to be in a fine haze about now, but don't think too hard about all of this. Just go out and kill a few beasts. It's for your own good. You know, it's just what hunters do! You'll get used to it.

An 'Aliens' game which defies conventions.
3rd person procedurally generated open world game where a lone survivor crash lands on a completely infested planet.
Your objective is to survive a set period of time until a dropship arrives. The world has it's own ecosystem & violent weather patterns so the dropship landing site can change drastically throughout the game. There are no real guns until it arrives, so for the majority of the game you are forced to defend yourself with whatever you can find or craft. It would be a survival & world simulator themed after Aliens.
Things like damage would be realistic, you can't survive much of a fall (although for fun gravity could change from game to game). You can only carry so much, so major radio & medical equipment is located back at the crash site, which can be overrun if you're not careful.
You can't just wait it out either or you'll freeze or starve to death. You have to eat & sleep, you can get sick, all manner of things to constantly be thinking about. If you nap right out in the open they are gonna get you. If you don't remove the corpses from your crash site you're gonna get sick & die.
Plus, the company will reward you for retrieving samples of Royal Jelly from a Queen's chamber. Let's say any Xeno stuff you can bring a sample of back to the crash site for later retrieval will reward the player. The more difficult the sample is to retrieve, the more likely you are to find a pulse rifle or flamethrower in your crash site next game.
The world should be massive too, & missing the dropship doesn't necessarily end it. Players could do extended survival runs, or try to explore the entire planet. Those aliens had to come from somewhere, so there must have been hosts to infect & that means abandoned colonies or even cities. Cities means equipment, perhaps a damaged synthetic to reactivate or a submersible to explore a sunken hive?
The huge world would allow for tons of Xeno variations. Eventually, if you survived well enough in the previous game the game would reward you to the point of empowerment. Perhaps at the start you won't crash at all, but safely land with a crew of scientists & marines? Synthetic aliens to remote control raid like in the Dark Horse 'Hive' series. All manner of things could be achieved in an ever-shifting gamescape like so.

Space Harrier PS4
A world of jetpacking around a mezmerizing landscape of polished tiled flooring, primary colours, trees and posts. Zigging and zagging around a complex surreal environment and then faced with a 2 headed dragon. Suddenly a circular force field surrounds you and the dragon and you duel it out 1-1, fire against plasma shots. Suddenly after defeating said dragon, we are teleported to Zone 2, where things get decidedly different.. Now we have to navigate a tunnel system laiden with traps and obstacles... and so forth.

A run and gun where you can't stop running. Like in Atomic Runner. Except it would be done in a Gunstar Heroes/Alien Soldier kind of style except with better levels. And the artwork would be done in impressionist painting style. Also the game would move really fast sometimes. Not always at the same speed.

Can't you effectively stop running in Chelnov by crouching?
I suppose A Werewlof Tale (GBA homebrew - I think - still unfinished), while not auto-scrolling or auto-running, might be of interest to you. Not quite a shooting game to be fair, but the dev referred to Bangai-O, so there.
Come to think of it, if the run & gun engine was pretty standard, BUT all of the game took place on trains, elevators, conveyor belts and such, I can see how that would make for unstopped movement at varying speed. With all kinematic strengths of autoscrollers and rail shooters, yet giving you more control over the game's flow. Say, it could take place in a fully automated factory of guard devices...

A game with a Rolling Thunder 1 or Shadow Complex type theme, only with Street Fighter style combat being emphasized over shooting.
One or two players would fight up to 4 enemies at a time. Enemies would have varying levels of AI and life.
Some features would include KOF'94 style dodging, rolls ala KOF'96, special moves to disarm enemies who carry guns or other weapons, grabbing an enemy Double Dragon style to put him at your partner's mercy, and using found/grabbed weapons against enemies. Guns would be highly damaging, but with limited ammo and also subject to being dodged. Jumping height should be somewhat lower than in SF though. Control would be done by an 8-way joystick with 3 buttons- Quick/Medium/Strong attack. Guarding could be done like Ninja Warriors by holding an attack button, with Q+M to dodge and M+S to shoot weapons. There would also be "lethal" moves that would cause special finishers on enemies that are below a certain amount of life. A gore system similar to Art of Fighting (but maybe slightly more graphic) would be used to show damage.
Dodges could also be followed up with a retaliatory special move if timed right. They could even be used to set up a stealth attack- i.e. hide behind a crate, then pop out and let an enemy have it when he gets too close.

A shmup with a random story about koalas trying to escape the various parallel levels/worlds they stumble upon which finding out they've been lost and actually don't really have a existing place for them to go to. graphics would be cartoonish traditional black & white at times//but with a original manga style.Preferably like taiyo matsumoto style//or just my own style to keep it raw////// various creatures with made up one of a kind bosses power ups can include ganja. eyyyy they will have really cute girls help them out thru out the game n they will have they're own style and weapons bombs etc, basically a asssist character/s. And more/// would really like everything to look colorful nd beautiful.

A Time Crisis remaster collection which includes the entire main series plus Project Titan, Strike I & II, Crisis Zone, & Razing Storm.
Dual wielding modes added to those which lacked it & a new GunCon designed to work muuuuuuuch better with current TVs.
