The worst ones I've ever played were the scrolling shooter sections in Shadows of the Damned.

I somewhat enjoyed the shooter levels in Rayman Origins, though.

Shame this was poorly built compared to Robocop vs The Terminator. I wanted to like it but it frustrated me on anything apart from Easy mode for many years growing up.

Kirby Mass Attack had a shmup as a minigame and it's pretty fun. It's called EOS (I think it stands for Enemy of Stratos or something, idk) and features Nightmare as the final boss.

Konami games are full of shoot'em up stages, often including several nods to their more well known shooter installments.

Along the same lines is the hidden Fantasy Zone in Arnold Palmer Tournament Golf for the Genesis.

Not sure how I managed to forget the Gummi Ship levels in between worlds in Kingdom Hearts 2. There's one in KH 1 as well, but it's nowhere near as amazing.

My favorite would have to be Geometry Wars. Really miss the Project Gotham Racing series. :(

Some of the other Goemon games did something like this, as well:
Ganbare Goemon 2 SFC has a stage of Xexex
Goemon 4 SFC has an unlockable game based on Time Pilot
Goemon DS has the first stage of Space Manbow when Goemon 1+2 GBA is in the cart slot. It also has a version of Quarth with the big core as a boss.

There's a shmup stage in gunman clive and metal slug 3 has a shmup "portion of a level".
