I have a Sony HDCRT with a Turbo, SNES, NES hooked up to it, through 3 different inputs.
-The SNES is hooked up through s-video
-The Turbo through composite (via Turbo Booster)
-The NES is also hooked up through composite
When playing the Turbo, most specifically Super Star Soldier, I realized I was missing a few lines off the top - I could only half see the "SC" and half the numbers in my score.
I accessed the service menu of my TV, adjusted the VPOS (vertical position), and all is well on the Turbo. The picture on the SNES is also pretty much perfect.
When I play the NES, though, I have the opposite problem - I'm missing stuff from the bottom, pretty much what I adjusted in the service menu.
Is this a common problem? Different consoles, hooked up on the same TV, different positioning? What can I do to solve this?

Yeah, perfectly normal. My "solution" is that I do not care, so I just live with it.
You could add an extron RGB interface between your systems and monitor for a proper solution though. Alas I think that only works for H-pos adjustments.

NES was actually designed with overscan in mind. Games usually display garbage in those areas when scrolling.
