Mushihimesama's stage 3 comes to mind: a huge ass beetle husk of some sort, a nasty moth thing flies from under it at the end of the stage which is the boss. But it might as well count.
In Omega Fighter Special, every stage is part of the giant boss :P
No mention of R-Type yet? Shame on you all.

Darius Gaiden has Zone M's Titanic Bullshit, and G-Darius has several examples. Makes me wish I hadn't lost my copy of Taito Legends 2.

Final thoughts:

The game grew on me after a while and just as I finally started getting into it I got busy and didn't get to play anymore. I like the way the stages look and things like the background activity in the airport stage. Especially when that activity is related to unlocking bonus points and/or Miclus. Defended the Tanks, for example.

The excessive amounts of hidden things is a bit of a downer for me when a game is being played competitively. I enjoy trying to discover the secrets myself, but I don't have the luxury of doing so when I'm in a competition and have to use every advantage I can to score more points. I look forward to playing this game again after I get an Xbox 360.

I was severely disappointed for having to deal with so many secrets.

I got 30 million points with only one Miclus, though I started using RF-Emporium more later.

Personally, I think that some of the crazier ones (leaving giant tanks alone...RF series staple...) are just something to aspire to, and I don't deal with them strictly.

The Micluses are important, of course, because you start medaling faster (otherwise you have to wait until the train stage at least, and even that may require one Miclus) and when you've reached 100K medals they give you a million per pop. But you can play without them.
