As I mentioned before somewhere else, there are a couple of 2003 Battlestar Galactica shmups, one for J2ME and the other is a freeroam shmup for XBLA/PC

edit: The handheld is more of a combo of SI and missile command, but it's definitly shmup-ish.

If we're talking about license games with shmup segments Batman on Megadrive had a car and Batplane stage that was basically a shmup. Not a lot of it though.

Also in that category are the hori segments in Super Star Wars: The Empire Strikes Back, the first Game Boy Batman, the second NES Batman, and the PS1 port of JoJo's Bizarre Adventure.
