I use a USB Saturn pad for PC shooting games.
On Saturn, you can't really beat the stock model 2 controller.
On the X360, I've recently become a fan of the SE wireless controller (the silver/grey monochrome one). It's got a much better D-Pad than the stock wireless controller.

pc & mame - ps2 pad via usb or hori pro stick

Standard 360 Slim pad, a massive improvement over the original. I had one of the Hori Tekken sticks, but it was a piece of shit that started dying on me after a few love taps, so I junked it. Waiting until the finances allow purchase of a proper stick now.

I'd always heard good things about Hori, but was really pissed at how flimsy the Tekken stick was. Were they just cheapo mass-produced shit with a name on them?

360: Hori RAP SE-EX (100% Seimitsu)
PS2/DC: PS2 Hori RAP-SA (100% Sanwa)
Saturn: Saturn pad v.2
PC: USB Saturn pad, or the PS3 Virtua Stick High Grade (100% Sanwa) that I only use on PC
PS3: Not that I play any serious shooters on it, but if I did (*cough*UnderDefeat*cough) I'd use one of my Sanwa sticks.

I use a Hori EX2 for both 360 and PC.
The stick is cheap and you get what you pay for; the buttons started to wear out about 6 months after I bought it, and became pretty much unusable about a year later. The stick portion itself seems alright to me though.
And be warned : this stick is a pain in the ass to mod, since the buttons are soldered onto a PCB and there's very little room to work with. I replaced the buttons with some Seimitsu screw-ins and ended up regretting it. This stick was designed with snap-ins in mind, both due to internal space issues and a pair of metal tabs in each button hole intended to hold the snap-ins in place. On top of that, there's a plastic ring on the inside of the casing that surrounds the button holes, which results in the screw-in nuts not being able to screw all the way in, and having to lay some on top of others. I had to go through a lot of dremeling and bending/re-arranging to get this thing modded with the buttons I bought.

I'm strictly a pad-man. I have several PS2 Saturn-style controllers and adapters for NES, PCE, Gamecube/Wii, DC, XBox 360...pretty much everything, really. For PC I have a USB Saturn pad. And for CMVS/Supergun use I have a couple modded Saturn pads.
The Saturn pad is pretty awesome, is where I'm going with this.
Hori's Anashin PS2 pads are my backups.

I have one of these, but it started going haywire, as it was doing with similar shit with every console I used it with, I' guessing it's either the main wire or the stick itself. I use a MadCatz SE shell with an LS-32 and Sanwa buttons. Also modded with Saturn compatibility, plus converters for PS1/2, DC and GameCube use. I think it's the one thing I'll never sell, even if I get rid of my console stuff I can always just plug and play on MAME.

On the PC I switch between a wired 360 pad and a USB-modded Super Advantage.

Smooth and quiet, with adjustable auto-fire. Awwwww yeeeeeaaaaahhhhh. And the L, Y and X buttons are in the perfect position for thumb, index and middle fingers. But a comfortable four- or six-button layout isn't really possible.
However, once my Mayflash adapter arrives, I might have to switch full-time to my stock TvC stick. For shmupping I think I'm going to prefer the more precise control of a micro-switched stick. I'm gonna give the CCP a try as well as a replacement for the 360 pad. Will be an interesting head-to-head ...

Hori Real Arcade Pro VX-SA. It has a Sanwa JLF stick and I swapped the Hori buttons for Seimitsu screw-ins.
Arcade (NAC):
Seimitsu LS-32 and Seimitsu screw-in buttons.

I use LS-32s on couple different cabs (running x360, dc, mame, and pcbs). Having tried a variety of setups, I definitely prefer this, though it took me several months to adjust from pad to joystick. I like it so much that I'm in the process of doing padhacks for my various consoles.

I have recently got a SNES replica classic controller for the Wii which is quite splendid (7000 club Nintendo stars). I have a classic linker adaptor so I can use it with my Gamecube for Ikaruga and Castle Shikigami 2. I also have a Wii Tatsunoko v Capcom arcade stick which can be got for next to nought now and its very nice. The classic linker lets me use that (or the Mayflash stick) with the Gamecube.

Official arcade stick for the Dreamcast.
Original large style joystick for the Neo Geo, which I can't stand. I'm really looking forward to undamned's USB-DB15 adapter so I can use the Hori V3 SA on the AES.

Yes the Tekken stick is pure garbage. The more recent "budget" offerings like the VX and V3 are much improved though. Couldn't agree more. I love mine to bits straight out of the box, and it's definitely the best value in entry-level arcade sticks right now. The trick is getting adapters for other systems.
