Only 3 places I know of:

MAK
G-Front
TRY

Hope he speaks (or can read) the language! Hard to communicate with those dopes up at G-Front if not... :roll:
Good luck finding TRY. It's literally an unmarked door on the second floor of somewhere that doesn't look like it sells arcade games.
MAK is easy to find with friendly people willing to try to communicate, but bring money!

G-Front - 6-14-12 / 2nd floor
MAK - 4-7-2 / 6th floor
TRY - 3-10-5 / 2nd floor

All are in Akihabara.

Game-Kanaya is in Osaka, which is a 30min train ride from Kyoto. But, if you want stuff from them, or any PCB shop, just use a proxy, what's on their internet stock list is what they have in store...

I did see a few loose common MVS carts in SuperPotato once, but were talking stuff like AoF2....

Think the narrow alleys of Nipponbashi will have 'em?

AES = yes
MVS = no

Kanaya is up in Higashi-Mikuni, which is the other side of the city. Ironically enough it's one stop from Esaka, where NeoGeo Land used to be.
