DISCLAIMER: Yoyogames' download service is being godawful slow for me for some reason so I haven't downloaded any of these titles yet. If there's a functionality I'm discussing that's already been implemented here I apologise.

You got a request here. I don't think including the files in the EXE to be extracted is such a good idea anyway if that's what's being done but the differences on most computers would indeed be probably marginal.

Not because I disagree that it would be a good idea, but because Game Maker actually makes it unreasonable to do that.
Controls for keyboard stuff isn't the easiest thing in the world but THERE ARE examples out there for such.
If game pad configuration is what Blackbird wants that's more than possible - Nimitz implemented it in GMOSSE (see signature). The biggest change you'll have to do is either change all your keyboard events to if statements in a step (sounds harder than it is) or use the variables in GMOSSE's scr_input for virtual key pressing (that event_key_press one I forgot what it was called precisely). The keyboard controls are hardcoded but the joystick/gamepad keys are changeable by number.
The end user will only have to know what button on their pad corresponds to what number, which is straightforward enough to figure out via Control Panel if the controller itself doesn't have said numbers etched into the buttons.
