How many different shark games are there?
Flying shark, fire shark, Sky shark etc?
Are these different games or the same game going under different alias's in different regions?

Flying Shark and Sky Shark are the same game (it's also known as Hishousame).

Fire Shark is a sequel, yes.
AFAIK those are the only two, but then I'm not greatly familiar with the series.

1987 brought us Flying Shark aka Sky Shark aka Hishou Zame. There was an decent NES version as well as Amiga, C64 and Spectrum versions.
1989 brought us Fire Shark aka Same! Same! Same! (I gather Same is the word for Shark - though I'm not sure why Flying Shark is not called Hishou Same?). I think the Genesis is the only system to get this game and it is not related to Flying/Sky Shark above... it plays like a spiritual sequal to Twin Cobra (aka Kyukyoku Tiger).
Everything you always wanted to know about Toaplan but were afraid to ask (has listings of all the games, US-Japanese names, home ports, etc):
