OK, I decided to return to this thread because I have been digging through some translations of the Radiant Silvergun story and am....still confused.
I get that basically it's a take on 2001 Space Odyssey right. The stone/gem is basically the alien monolith (since at the end it's said the gem is the guardian of the earth and has been trying to guide the lives of those on the earth since mankind's early days).
And it's the age old Japanese cinema theme of makind being punished by something monstrous/supernatural in retribution for being violent and runing the earth/environment.
But one thing I don't get plot wise is who made the gem device? Was it made by the humanoid alien boss "Xiga"? I thought the gem was supposed to be alien itself but in the opening movie the scientists say it has the same ID code as the robot. If anyone can clear this up for me (as to whether the device was made by the humans or the aliens and why it has creator's ID code)
So...anyways. Now I know what it's like to obsessed with a shmup's story "Darius style" (old shmup board veteran reference

)
Lots of interesting stuff here:

According to the link below, the human voices talking about the earth/violence/politics hidden in the last stage "Link" are also supposed to be allegories for small game developers (like Treasure) fighting with retailers/big companies for the sake of their fans. Very clever:
