So I bought an SD card to use with Swiss as recommended here: https://www.gc-forever.com/wiki/index.p ... ility_List
I bought a Sandisk Extreme 64GB (last one on the list)
However I have noticed issues with this SD card (that were not present on my Class 4 16GB Sandisk)
When the main menu appears in F-Zero GX, the music has very heavy audio stutter - Not present using my older SD card.
Metroid Prime will randomly throw out "An error has occured" - Also never happened using my older SD card
Another thing I have noticed is that Swiss always seems to default back to 16mhz SD/IDE speed after power cycling my Gamecube, despite setting it to 32mhz previously...
Any idea what could be the problem?

Have you tried that new build of Swiss that has the new SD reading code from Extrems?

Formatting with the same fat 32 cluster size?
GC games are 32k aligned.

The cluster size is irrelevant.
