I've never played most of the B and C route stages, but here's someone else's explanation that might help:

Here's how the route system seems to work:

It only depends on the percentage of enemies you've killed during a stage.
According to that percentage, you'll get different routes in the next stage (or may remain on the same route).

The routes are ranked from S (the best) to C (the worst).
Stage 1 only has one route.
Stage 2 has two routes (2-A and 2-B)
Stage 3, 4, 5, 6, 7 and 8 have four routes (S, A, B and C)

Here is how it is calculated:
Percentage of enemies killed of 98% or above: you rank up in the next stage.
Percentage of enemies killed between 90% and 97.9%: you stay on the same route in the next stage.
Percentage of enemies killed under 90%: you rank down in the next stage.

And as for the S route (the best one), once you are on it, as long as you kill at least 90% of the enemies in each stage (from 90% to 100%), you'll remain on S route.

By pressing LT twice while playing, you can change the left part of the screen and see your game datas and the percentage of enemies you've already killed in the stage you are doing.
