Here are my Top 10:
1. That brain-thingy (Lifeforce stage 1)
2. Mermaid in big clam shell (Gaiares stage 2)
3. Valkyrie/Amazon robot (Gaiares stage 6)
4. Yamato (Darius 2)
5. That red robot that shoots tons of lasers at you in one of the
stages in Batrider...
6. Guardian Knight (Thunderforce V)
7. The big silver robot (Thunderforce 4)
8. Fomalhaut (Thunderforce 4 stage 4)
9. Stage 2 boss (Gradius V)
10. Penguin robot (Gakujo Parodius special stage)

1. Dimahoo stage 5 boss, Infernon. One of the most badass bosses I know of.
2. Gaireres (sp?), the Grim Reaper boss, can't remember which stage it is. It's the reason I originally got that game.
3. Axelay stage 2 boss, the mechanized walker.
4. Gradius III stage 2 boss, the ameoba thing. There's just something cool about blasting your way into it's core.

The stage 8 boss of Thunderforce 4 has been the end of many a game for me. The music really does it's job well.
Also, my favorite non-traditional boss ever:Gun frontier's Final boss.
Hmm... I like complex, long, and intricate boss battles: All of Darius Gaiden bosses are fun to fight, (except golden ogre, but he's excuseable)
Gradius V has really long boss battles, too.

Limi/Ark - Giga Wing 2 last boss
Drilling tank/Ape mech - Gunbird 2(those lasers are cool)

Off the top of my head...
Xiga (Radiant Silvergun): Evilly hard (as if the rest of the game wasn't), but as impressive to watch as any boss I've seen.
1st Stage Boss (Pulstar): Don't know its "official" name, but dang, it had one heck of a flashy entrance...I prefer Blazing Star overall, but no boss in there beats this one in terms of style.
1st Stage Boss (Salamander 2): Now this game I really don't like, but I just have to give props to a boss which munches down the "boss" you're fighting and then decides that you're dessert...not challenging, but great presentation.
Secret Bee Boss (DoDonPachi): Sums up the spirit of the game: "I'm large, I'm bee-related, and I'm going to put more bullets on this screen than your retinas can handle, because I really don't like you." A great finish (if you can get there...thank heaven for Saturn Mode! )
T-36 Towbar (Axelay): I honestly have no idea why I love this boss so much...Axelay had a lot of great bosses, but for some reason I prefer the walker boss, even though it's evilly unfair on Hard mode...
Centipede Thing (Radiant Silvergun): Perhaps it's partially because the music playing in the background of this battle is my favorite track in the game, but this boss fight always feels especially "epic" to me...chasing along the side of the thing, until you finally force it to face you and it comes rumbling after you, knocking stuff down...it really has a great atmosphere about it.
Whale Boss (Harmful Park): My first thought on seeing it: "Holy moly that thing is big!" Not to mention that it upchucks sailors and other seafaring stuff at you, I hafta give some credit for that.
Ballerina-Panda-Duck (Gokujo Parodius): Any boss that can make my friend say "What were the guys who made this game smoking?" is OK in my book.
I might add more later if I think of 'em...

The Ballerina Panda Duck is awesome, quite awesome.
I personally liked the "Ring" Core in the first stage of Gradius V, the rotating laser attack was something else.
And, being a freak, I also liked the final boss of Stage F.B in R-Type Final, the R-9A, yes, the original R-Type ship. Having to fight it, then having it STEAL YOUR FORCE POD...That's just nuts.

I don't specifically remember them very well, but it seems to me that the bosses in most of the old games (pre-1990) were a lot scarier to meet even though they might not LOOK too awesome.

boss designs or boss fights?
raiden 2's first boss, the 2 walker things have always impressed me, most significantly back when i played the game for the first time on psx.
all the bosses from metal slug 1 and 2 were generally very cool, but thats a platformer..
in the hunt had some cool bosses / boss fights.
ranger x had some cool bosses, the floating eye water thing was pretty crazy (and interesting with how you could beat it)
i also like a lot of the splatterhouse series bosses because some are pretty creative in the gory/organic type of way.
generally bosses that suck for me are ones that lack good design, creativity, etc, and are just a floaty/static averaged size thing that doesn't do anything interesting besides firing bullets... which is the norm in a lot of shooters, but usually other things about the game make up for it and it isn't much of a big deal.
